Basically, render out from AE a full render, in mov,or avi, but must be uncompressed.Then with the full rendered file you can either open Adobe media Encoder, and set the size you need,and the bit rate at 1000.This is very important since the default bitrate of AME is around 400.In AE put your full rendered file in a new comp, press Ctrl+M(Cmd+M), then select FLV the in the drop down menu,then click the Format option, and choose and set the bitrate at 1000 or above (will increase the file size).After that (or before)if you still have problem do not hesitate contacting me ,for sure we will fix the issue.
