Thank you! Try to export with built in AE Render (File > Export > Add to Render Queue). It works well 100%. Can not say for sure what may be wrong with Adobe Media Encoder, to be honest i never use it in my life.

I am afraid there is no such option with controllers. But you can do it manually. Open SRC folder in to the Project Tab, find Pre-comp 7 and click twice on it. Inside Pre-comp 7 find layer 2 (Adjustment Layer 5) and layer 13 ( Pre-comp 4), and make them both invisible. Then select layer 12 (RELIEF) open transform parameters and delete keyframe 1 and 4 from opacity parameter.

No sorry this template does not supposed transparent bg output. But you can try remove black bg with unmult or x-mult free plugins

It works better with bold fonts, in some cases you can use it for psd \ png logos. May needs some manually adjustment.
